A few come to mind that I didn't see above...

Super Paper Mario for the Wii had a huge MC element to the plot, as they used hypnosis on various characters.

The classic Syndicate has the persuadertron item which gradually gave you a sea of cannon fodder following you around.

Disgaea Infinite had a possession mechanic to try and stop a murder, Groundhog Day-style.

Oh...well that would explain why I'm no longer completely immobile...and can walk through walls now. Oh Well, it looks like I'm off to find a new host body that isn't prone to mind control.

Back on topic, did we mention the Arkham series? Between the always lovely Poison Ivy, the brainwashed TYGER security guards working for Dr. Strange, and that insane christmas elf Mad Hatter, there is plenty of MC floating around Gotham.

How about the banshee unit in Warcraft 3 from the undead team? It is just like the dark archon from starcraft, in which it permanently posesses an enemy unit, and if you possess an enemy worker, you can build everything from their tech tree to help you.

Farcry 3 has some excellent elements including a hot jungle priestess who manipulates the living daylights out of your character and has some kind of creepy relationship with her brother. They also leave a young woman alone for days on end with a cantankerous old man who a) consistently hallucinates she is his daughter and b) has access to vast quantities of hallucinogens. I mention this because its seems like age regression is a thing. There is a vast number of stories which could be told in setting as its filled with villainous bastards/bitches who have all sorts of designs and an island full of scientifically unclassified medicinal substances.
Confounding factors include the fact that most of the control elements are drug related or sociologically founded, the fact the brother is Vaas, Buck and tigers. The villains are unfortunately competent enough that mind control is generally unnecessary.

Dead Space Franchise: Its core to the series in ways I shall not reveal, but even outside of those:There is a cult called unitology and they have cool aid. In the second game you get to visit the church of unitology and see where the cool aid is made.
Confounding factors: The series kicks babies when it can get them and dogs when it can't.

Fatal Frame: They have a ghost which will straight up hypnotize your character. Did I mention your character's a japanese school girl? Bondage and corruption both are strong elements of the game.
Confounding factors: It's scary.

Back to the Future: The Game has brainwashing as a big part of its later plot.

An alternate reality version of Marty's girlfriend Jennifer goes from a wild and rebellious teen to a chaste and virtuous "good girl" after some prompting from the totalitarian government. One of the puzzles is finding a way to snap her out of it.
