Lore-wise it's actually difficult to tell right away when you have gone from the real world to the Metaverse, at least for normal people. Just look at the beginning of Persona 5, Joker & Ryuji didn't even notice that they had been transported to the Metaverse until after they came across Kamoshida's Castle, and even then they weren't entirely sure about what was going on, and prior to finding the Castle, they had actually been in the Metaverse for a short while already and they never noticed.
So, the mind-controller here is likely either a Persona-user himself (albeit an evil one), or more likely, he's a "Palace Ruler", meaning he's likely just a Shadow of the real person. And in the latter case, that means that the mannequin-fied Ann & Makoto are technically trapped inside the "psyche" of their captor. So in the real world, the two girls would have simply vanished into thin air.
