So the mind control chip changes how the brain functions, and the brain is constantly learning, and dying. After all you've died into who you are. Brain cells die as you age.
So prolonged exposure to the chip could result in the brain building new circuits while the old circuits wither and die.

Really it would be simpler for this fantasy to just say the chip encourages, and forces, certain connections and associations. Eventually the brain gets used to those pathways being the path of least resistance and starts building those connections on its on its own. Eventually removal of the chip or its destruction/deactivation becomes nearly irrelevant as the chip would be a redundant system.
