I remember when I first watched the episode and was caught off guard by the hypnosis gag and it got me a little flustered, especially since it was Amy entranced.

This is from Season 6, Episode 18, when the crew head to the aptly named "Actual Doctor's Office" to cure themselves of the various problems caused by Zoidberg's quack treatments of the problems resulting from his previous quack treatments. Amy says "Yes, Master" here to corroborate Hermes's claim that hypnosis was among the crazy things Zoidberg used, though the method or purpose of the hypnosis is never explained.
