She didn't use magic or anything to brainwash ponies like that. The equals mark just made them lame at everything. She locked the ponies in a room constantly playing announcements like "conformity is good". It looked like the plan was to literally wear them down into agreeing. The day or two it took them to escape didn't really change their minds, though Twilight was afraid it would work eventually.
actually it did affect their minds because whenever they did do something they would do normally the equal cutie mark kinda pulsed and made them act boring plus their cutie marks are a part of who they are change that and you change them
