I don't know if the game content/story ends there or not, but if it does my canon is Green actually modifies the pokeball tech to make the protag her slave, then uses the tech to from a team of pokemon or human slaves to rule the world and make them all beleive she caught Mewtwo first.
...What? If Nintento can end the first gen worlds with the Ultra Beasts I can make a hypnotized pokemon world where Green took it over with modded pokeball tech because she went mad from losing.
