Seeing how Junko has at least five alternate personalities inside that short circuited brain of hers, just rewriting her base personality won't work, besides she already had a "secretary" personality.

Then it's a good thing she had her entire 'mind'(or personality) wiped.
If I am understanding this right, her original 'self' was pulled out and they installed some new ones.
But I guess it's kinda like a Hulk situation. Without the original the other personalities are blank

That is not how multiple personalities work.
