Yes. Yes it is.
Frankly, I think it is more as followed: Yes, Twilight is aware of what Nightmare Rarity does to her.

But at the same time she is barely doing anything to stop her, because it is part of what she considers thrilling.

All the comics following the initial one show her just being under the effect of the spells NMR puts on her and I think Twilight is going with it, cause she considers it hot to be controlled and being used at random times by her friend/her super powered evil side.
Point in case: Just how casual hypnotized Twilight is about the information she is just a mindless toy now for Rarity, while the later gloats like a Bond villain.

It is probably revealed sooner or later that Twilight gets in parts along with it (probably when NMR tries something on her that goes too far even for twilights liking, like hurting someone Twilight cares about) and then NMR will be shocked about the fact SHE was never truly in charge and rather than getting off on Twilight, Twilight got genuinely off on her.
